Does The Zero Drive still banish if unit and gear have different controllers?

After Hostile Takeover, the new controller equips The Zero Drive and kills the unit, or attaches Zero Drive and lets the unit return to its owner.

If a unit with The Zero Drive returns to its original owner and dies later, is it still banished?

Yes. A unit with attached The Zero Drive has a deathknell that banishes it even if The Zero Drive and the unit have different controllers. Whoever plays The Zero Drive's activated ability replays the banished units, and units played are controlled by the player who plays them.
